When you click the Relationship Button at the lower left of that dialog box, what couple are at the top of the pyramid? Is it the same person/couple that was in bold type in the list of ancestors back to the "common ancestral couple"?
Is that person or couple who you expect to be the "nearest common ancestor"? It works for me - although the cousins that I have in the dialog box show "no common relative".
